Prep number is a number based on scene order. Mostly used for keeping things like storyboards or VFX numbered the same, because the Shot Number changes based on shooting order.

Flag is for whatever the user wants it to mean. For example you can use it to mark shots you know you can live without if you're behind, or shots you want to make sure you get, but it's a flexible tool to highlight whatever way you want.

Page count is how long a scene is in 1/8ths of a page.

Page number he number is what page the scene is on.

Setup is what lighting set up the shot is in. This is used to help group those shots together when shooting.

Scene Numbering is based on the Hollywood method. Traditionally shots numbers are 22A, 22B, 22C etc which means Scene 22 Shot A. And if the scene has a revision letter it goes in front so you can have A22B, which is the second shot of scene 22.
